Jonathan thinks Duo's a great guy! He thinks Duo is incredibly understanding, especially since he wasn't concerned about the boulder in the side of the house or the nude he's storing in Duo's room. He generally thinks of Duo as being easy going and nice to be around. He has absolutely no clue what extended business Duo could possibly have in De Chima, but based on how Duo talks about charity and the fact that he's a priest, he figures it's probably some extended program for helping the poor. Duo does not strike him as being the least bit suspicious or likely to be involved with anything shady or illegal.
